I don't see an option to use a specific authentication protocol. I would like to install my SharePoint farm with Kerberos instead of NTLM. Am I missing something?

I don't believe this is configurable from the XML file at this time. You'd have to modify the script functions and add -AuthenticationMethod "Kerberos" wherever there is a "New-SPWebApplication"

Personally, I don't think its a good idea. You can easily create a function (in AutoSPInstallerFunctionsCustom.ps1) to change it after the fact:
Set-SPWebApplication -Id <your web app Id> -AuthenticationMethod "Kerberos"

Or to change all your Web Apps, something like this should work:
Get-SPWebApplication -IncludeCentralAdministration | foreach {Set-SPWebApplication -AuthenticationProvider "Kerberos"}

Even times where I've done everything to configure Kerberos correctly, it can fail. To isolate the problem, you should create it in NTLM first and make sure that's working, then switch to Kerberos. In my experience, even though using the "Kerberos" method should fail over to NTLM, it doesn't if its half-way working.
